I have 3 shed dormers on my cape cod home and the soffits have been installed incorrectly. There is a gap of 3-4 inches next  to the the roof and the 2 front corners have been opened up by birds to build nests, etc. The roof is a 6/12 pitch. What is the correct way to install soffits to keep all the wildlife out? Thanks.

This publication has a little information on soffits and framing.  Sounds like your openings are too big and should be screened.  In the text on page 8 and 11 if I recall correctly.

I like install a full height vertical block about 4 inches up the slope (this will make end wall flashing less visible) after the fascia intersects the steeper roof.
